On 12 July 2012, Marquez signed a two-year contract with the Repsol Honda team in MotoGP, replacing the retiring Casey Stoner and joining teammate Dani Pedrosa in 2013.

Marquez tested the Honda RC213V in Valencia for the first time since the end of the 2012 championship, more than a second slower than his teammate and compatriot Dani Pedrosa, who topped the time sheets.

Marquez started the 2013 season with a podium finish in Qatar. He qualified sixth and eventually finished third behind Jorge Lorenzo and Valentino Rossi. Then, in the second round of the championship at the new Circuit of the Americas in Texas, Marquez defeated his teammate Dani Pedrosa to become the first winner at the new track. In doing so, Marquez became the youngest MotoGP race winner at 20 years, and 63 days, beating Freddie Spencer’s 30-year-old record.

Marquez finished the 2016 season with second place at the Valencian Community Motorcycle Grand Prix after struggling to pass the likes of Valentino Rossi and Andrea Iannone in the first part of the race. However, Marquez managed to pull away from them in the race’s second half.

Marquez started the 2017 season by finishing 4th in Qatar, then crashed while leading in Argentina. He took his first win of the year in Texas, then finished 2nd behind teammate Pedrosa in Jerez. Márquez sealed the championship after winning three consecutive hard-fought duels with Dovizioso. Marquez made a successful pass late on and held off the Italian rider. In Japan, Dovizioso crashed on the last lap trying to pass Marquez again, leaving him without points.

He qualified for the pole position in Australia. In Malaysia, he started seventh but took ninth after crashing out in a close battle with race leader Valentino Rossi Marquez, who chased him by just a few tenths of a second, finishing only 18th. However, in the final race of the season at Valencia, he crashed out the race after choosing harder wet tires than his rivals on a damp track.

At the end of the season, Marquez’s MotoGP win total, 44, placed him in the top five all-time wins and second for Honda in the premier class.

In Argentina, Marquez completely dominated the race from start to finish. He then won in France, pulling away after an early battle for the front position with Jack Miller.

Marquez took his 50th career MotoGP win at the Czech round by 2.5 seconds from a pole position in difficult semi-wet conditions and led from start to finish of the race.

Marquez won his 6th Premier Class Championship and 8th World Championship at the 2019 Thailand MotoGP at the Buriram International Circuit after winning the last lap battle with Fabio Quartararo. Marquez closed the season in commanding fashion, winning three of the four final races to seal his championship. But in the last round, he hurt his other shoulder in qualifying. He recovered to finish second in the race but required post-season surgery. Marquez finished the season with 12 wins and 420 points, putting him 151 points ahead of Andrea Dovizioso.

In pre-season, Marquez signed a new four-year contract with Honda, extending his stay with the marque until the end of 2024. In the first round of the championship in Jerez, he fell off his bike while chasing Fabio Quartararo. he was leading the race. Marquez returned to Jerez for the Andalusia GP, just days after his first surgery, on 21 July 2020, to repair his broken humerus. He participated in Saturday’s FP4 of the race weekend. Then, he withdrew from the GP, as Quartierro won again. As a result, Marquez missed the rest of the year and the first two races of the following season.

Marquez was expected to make his comeback in 2021. However, after finishing ninth in Jerez, Marquez suffered three consecutive DNFs. In the race, he took the lead on the opening lap. After that, Marquez scored two points in Assen and Austria, 2nd in Aragon, 4th in Rimini, and back-to-back wins in Austin and Misano. Despite his two wins, he fell out of championship contention, so he sat out the season’s final two races at Portimão and Valencia, opting to focus on full rehabilitation for the following season. Marquez still finished the year with four podiums, including three wins, 142 points, and 7th in the Riders’ Championship. In the 2021 season, he crashed 22 times in 14 races.

During practice for the second GP of the season, the Indonesian Grand Prix at Mandalika, Marquez crashed three times in practice. After the fourth crash, a violent high side during a warm-up session before the race, he was rushed to hospital. He was not injured but disqualified from competing. Marquez was the top Honda rider in the standings during the season’s summer break. Marquez returned to racing at the Grand Prix of Aragon. He would later achieve his 91st career pole position at the Japanese Grand Prix in the wet after nearly three years without a pole and finished the race in 2012. He would later achieve the feat of 100 podiums in the Premier class at the Australian Grand Prix, taking Honda’s second podium of the year.
